I organize by theme. I have about 30-ish 12 x 12 plastic storage envelopes. (Birthday, travel, night out, outdoors, Christmas, cat, sports, food, etc...) Everything relating to a theme goes in there. Paper, stickers, embellishments, etc..
Some themes have sub-categories(meaning sheet protectors filled with stickers, embellishments, etc..that are category specific). The paper is in order by sub categories. For instance: Travel----Beach, road trip, various cities, flying, etc... Food----BBQ, desserts, dinner out, baking, etc...
Anything that doesn't fit in a specific theme, goes into a sheet protector in a large binder. That way I can flip through it, and pull anything I might want to use when starting a new group of photos.
Sometimes, I pull two of the theme envelopes, depending on the group of photos I am working on. For instance. When I went to the beach, I got a ice cream cone, took a photo holding ice cream cone by the beach shops. So I would pull the travel and food envelope.
I scrapbook in chronological order. So when I am starting a new group of photos(whether it's 2 photos or 50 photos), I look through the photos, sort into yes-no-maybe piles of which photos I want to use(or not), then pull the related theme envelope(s) and sort through it, then I look through the assorted stuff binder and gather anything I may want to use.
My way of scrapbooking works for me. Everyone should do what works best for them. There is no right or wrong way. Too each, their own.

I keep one container for Christmas everything ,one for Basketball for my sons album Cardstock and PP by colour Embellies by type- wood veneer/enamel dots/puffy stickers etc Stamps by theme categories The only exception is all my unicorns-OA is all together/sassafras all together Hmmmmm- but when I scrap I make up little kits enough for 3/4 pages. I have 6 of these made up ready to use and any one time I just pull out the photos and pick out the kit that seems a good match When I first read this, I thought "Wow, she must really love unicorns to have that theme separated out on its own."

Scrap admission time- I even donated pieces of the ephemera packs I would never use. Gasp! I know, blasphemous, lol. I even throw the teeny tiny things away! I bag up larger ones to donate.

I have too much stuff to keep it all together. I have my paper packs and collections in clear baggies. If I have an embellishment that is like a pack of ephemera, I put a sticker on the baggie. A green sticker means I have some embellishments stashed in a black 12 x 12 basket and red means they are stashed in the red baskets. Took a while to organize, but I found keeping it all together took up too much space.

I have a lot of those iris containers that will fit 12x12 paper. I sort them all kinds of ways.
I have containers for: 1 for birthdays 1 for Halloween 2 for fall/brown/orange collections 1 for blue/purple collections 3 for Christmas 3 for beach 1 for music 1 for sports 1 for Shimelle collections 1 for Vicki Boutin collections 1 for Paige Evans collections 1 for heritage and muted papers/Maggie Holmes collections 1 for boy/teenager 1 for zoo 1 for really bright, fun papers 1 for one-offs, usually photorealistic or some kind of specialty paper (denim, brick, tie-dye, space, etc.) 1 for green and brown collections And some others I can't think of off the top of my head.
So some are by theme, some are by designer, and some are by color. I've learned this by trial and error. I just had to think about what I was looking for when I wanted to scrap a photo.

A lot of my items are in themes but not grouped together. I have my stamps in themes, I have my pattern paper in themes, etc... Cardstock is separated by colors and type. I was keeping my die cut ephemera packs together by designer. I don't know why I did this. They became these little packs of jewels that I would admire but not use. Last week I took them apart and put those in themes. I am much happier. Scrap admission time- I even donated pieces of the ephemera packs I would never use. Gasp! I know, blasphemous, lol. One of the first things I do when I get a new ephemera pack is toss out best day ever/live laugh love/remember this and other such nonsense

Only some categories. Halloween, Fall, Christmas all live in their own Iris case. I have two 2 gal ziplocks with the paper collections/ephemera I use for my dog's album (Sparkle City) and my kitchen reno layouts (Urban Luxe). I don't store things like stamps or dies with my themes. Those are all in Avery Elle pockets stored in fridge bins so they are easy to flip through.
