do you want the position in the other department? If not I would stick to covering the leave of absence and gaining that experience for later on. However, it sounds like you could lose the LOA coverage spot if they need you to cover your original spot. But at least you tried and that department knows you are interested later on and that you tried to help them out.
It doesn't sound like there is much you can do. Can your current department block you from being offered the parttime position in the other dept? If so, I don't think I would apply unless I really really wanted it.

I would vote for covering the LOA in the department you want for long term.

I agree - I think your best long term answer is to work the LOA for where you want to be later on.
